I just did a couple gunbroker searches, and I looked at mostly 9mm model for both makers, but I saw a couple in different calibers. This is what I found:

I didn't see any Beretta Cougars with rails, and I saw only one Stoeger Cougar with one, but it was in .45 ACP.

Slide gemoetry is more or less exactly the same in 9mm models, and other calibers from what I could tell, though there were fewer examples of the latter, and I paid much more attention to the 9mm models.

Aside from markings, the best way to tell which is which is to look at the (rather large) logo on the grip panels. Beretta models will have the regular Beretta logo with the three arrows and rings, and Stoegers have this Pokemon-esque "S" logo on theirs. Granted grips are easily changed, but I doubt an armorer would go through the trouble of swapping them.
